Publication Restricted 4-Hydroxyquinolin-2(1H)-One Isolated in Cryogenic Argon and Xenon Matrices: Tautomers and Photochemistry(Elsevier, 2024) Secrieru, A.; Lopes, S.; Nikitin, T.; Cristiano, Maria L. S.; FAUSTO, RUI4-Hydroxyquinolin-2(1H)-one (4HQ2O) was synthesized, isolated in cryogenic matrices (argon and xenon), and studied by infrared spectroscopy. Quantum chemical calculations carried out at the DFT(B3LYP)/6-311++G (3df,3pd) level of theory were used to determine the conformational and tautomeric properties of the molecule. Two tautomeric forms were identified in the as-deposited matrices with the help of the theoretical data. To investigate the photochemistry of the compound, in situ broadband ultraviolet (lambda > 283 nm) irradiation of the asdeposited argon matrix was performed. This irradiation led to the generation of an additional tautomer, together with the products of fragmentation of the heterocyclic ring of the molecule, specifically isocyanic acid and carbon monoxide. Photoproducts such as 1,3-dihydro-2H-indol-2-one and cyclohepta-1,2,4,6-tetraene were also observed in the photolyzed argon matrix. Ahmed Fakih'e ait olduğunu evvelce tespit edip bu araştırmaya konu edindiğimiz şiirler de bu bakımdan önemli görülebilir.Publication Restricted Assessment of Psychometric Characteristics of the Coronavirus Anxiety Scale in Patients with Preexisting Psychiatric Disorders(Taylor & Francis, 2022) Karahamet, Elif; Angın, Ülkem; Yılmaz, Onat; DENİZ, DERYA; Konuk, NumanThis study aimed to evaluate the psychometric characteristics of the Turkish version of the CAS in a Turkish psychiatric outpatient setting. A total of 198 patients with a preexisting psychiatric disorder completed the CAS scale. The scale's validity and reliability were evaluated using convergent and concurrent validity, internal consistency, exploratory and confirmatory factor analyses, and ROC analysis. The Turkish version of CAS might help physicians assess the COVID-19 associated anxiety in patients with psychiatric comorbidities.Publication Open Access The Association of Child Abuse Experiences and Intolerance of Uncertainty in Young Adults(Routledge, 2023) Dirican, Ayşe Hatun; Kozak, Ekin Doğa; Kavakcı, Önder; SÖNMEZ, BERNAObjective: Drawing upon the identity disruption model, we investigated the association between child abuse experiences (emotional, physical, and sexual) and intolerance of uncertainty. We also addressed demographic differences in uncertainty intolerance in this study. Methods: Using online survey questionnaires, we collected data from a sample of 302 young adults in Turkey. The data were analyzed using confirmatory factor analysis, structural equation modeling, one-way analysis of variance, and independent samples t-test. Results: The results showed that of the three types of child abuse analyzed, only emotional abuse was significantly and positively associated with intolerance of uncertainty. In contrast, age was negatively associated with intolerance of uncertainty. Regarding demographic differences, we found that the level of intolerance of uncertainty differed based on young adults’ gender, psychiatric diagnosis, and education. Specifically, our findings indicated that intolerance of uncertainty is significantly higher in females compared to males. It is also significantly higher in young adults with a diagnosis for psychiatric disorders than those without. Moreover, intolerance of uncertainty is significantly higher in young adults who have a high school graduate degree than their undergraduate and graduate counterparts. We discussed how child abuse is associated with heightened intolerance of uncertainty in young adulthood as well as why demographic differences may exist in uncertainty intolerance. Conclusions: The present study expanded the existing research on the psychological consequences of childhood abuse experiences by linking child abuse to intolerance of uncertainty. Particularly, exposure to emotional abuse in early life can be a risk factor to cope with uncertainty in later life.Publication Restricted Auxiliary Differential Diagnosis of Schizophrenia and Phases of Bipolar Disorder Based on the Blood Serum Raman Spectra(Wiley, 2020) ILDIZ, GÜLCE ÖĞRÜÇ; Bayari, Sevgi; Aksoy, Umut M.; Yorguner, Neşe; Bulut, Hüseyin; Yılmaz, Sultan S.; Halimoğlu, Gökhan; Kabuk, Hayrunnisa Nur; YAVUZ, GİZEM; Fausto, RuiSchizophrenia (SZ) and bipolar disorder (BP) are severe psychiatric disorders that are characterized by an extensive spectrum of symptoms and affect approximately 2% of the world population. BP exhibits three well-distinct phases, which are classified as manic and depressive episodes and euthymic phase. These disorders are of difficult differential clinical diagnosis due to the similarity of their symptoms. Diagnostic approaches for SZ and BP are based on constructed patient interviews and subjective evaluations of clinical symptoms, and there are still no molecular-based auxiliary diagnostic tools to support the clinical diagnosis. In this study, an analytical model for auxiliary differential diagnosis of SZ and BP, based on the analysis of patients' blood serum Raman spectra, is developed, which is able to account for the different BP phases and can also differentiate SZ and BP patients from healthy individuals. The model is based on a hierarchical sequence of four two-class PLS-DA steps where the Raman spectra are theX-predictor variables. It is concluded that the full 400-3,100 cm(-1)Raman spectroscopic range is a sensitive probe for the disorders, thus working as a general spectroscopic biomarker for the illnesses. The proposed methodology is reliable, fast, cheap, essentially minimal-invasive, and might be implemented easily in the clinical environment.Publication Restricted Cesaro Vector Lattices and Their Ideals of Finite Elements(Springer, 2023) GÖNÜLLÜ, UĞUR; Polat, Faruk; Weber, Martin R. These spaces turn out to be real vector lattices and with respect to a corresponding (naturally introduced) norm they are all Banach lattices, and so possess (or not possess) some interesting properties. In particular, the relations to their generating ideals c(0), t(p) and t(8) are investigated. From this point of view, risk factors that cause prostate cancer or its aggressiveness should be considered. Obesity is a critical risk factor for triggering prostate cancer's metastatic properties. microRNAs are used as biomarkers in diagnosing cancer and obesity depending on their tissue-specific expression patterns. This study investigates the role of obesity in the metastatic profile of prostate cancer depending on the differential expression signatures of selected miRNAs in prostate cancer and obese patients. The roles of miR-100, miR-141 and miR-145 in prostate cancer and obesity are partially known. However, their potential to become circular biomarkers in the blood is not elucidated. There is no previous data on miR-4463 and miR-653 on prostate cancer and obesity association. In this study, the blood samples were taken and obtained serum from 69 patients of 6 subgroups that consisted of one healthy group and five unhealthy groups based on their different prostate cancer or obesity levels. Five selected miRNA expression analyses (miR-100, miR-141, miR-145, miR-4463, and miR-653) were performed through total RNA isolation, which was confirmed via synthetic cel-miR-39 miRNA. Quantitative Real-Time PCR analyzed the expression levels of selected miRNAs. Data analysis was performed via normalising target miRNA expression levels with cel-miR-39. In this study, we found that the relationship between prostate cancer and obesity was investigated at the molecular level. It was suggested that target miR-100 could be a promising biomarker for non-obese and aggressive prostate cancer patients. miR-145 is a more potential biomarker than miR-141 for non-aggressive and non-obese patients. miR-4463 can be used to predict more prostate cancer patients than obese patients. Lastly, miR-653 can be a biomarker for non-aggressive prostate cancer cells.Publication Restricted Comparison of COVID-19 Laboratory Diagnosis by Commercial Kits: Effectivity of RT-PCR to the RT-LAMP(Wiley, 2022) ARTIK, YAKUP; Coşgun, Alp B.; Cesur, Nevra P.; Hızel, Nedret; Uyar, Yavuz; Sur, Haydar; AYAN, ALPCoronavirus disease 2019 or COVID-19 caused by novel coronavirus/severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2 or 2019-nCoV) is an ongoing pandemic that has emerging global effects and requires rapid and reliable diagnostic testing. Quantitative reverse transcription-polymerase chain reaction (q-RT-PCR) is the gold standard method for SARS-CoV-2 detections. On the other hand, new approaches remedy the diagnosis difficulties gradually. Reverse transcription loop-mediated isothermal amplification (RT-LAMP) as one of these novel approaches may also contribute to faster and cheaper field-based testing. The present study was designed to evaluate this rapid screening diagnostic test that can give results in 30-45 min and to compare the effectiveness of LAMP to the q-RT-PCR. The 30 randomly chosen patient samples were generated by nasopharyngeal swabs with a portion of the SARS-CoV-2 nucleic sequence. The sample of quantification cycle (Cq) values was tested using RT-LAMP as well as by conventional q-RT-PCR. The patient samples were tested with four different kits (SENSObiz COVID-19 [SARS-CoV-2] LAMP Assay, the QIAseq DIRECT SARS-CoV-2 kit, Biospeedy SARS-CoV-2 Variant Plus kit, and CoVirion-CV19-2 SARS-CoV-2 OneStep RT-PCR kit) and two different PCR devices (GDS Rotor-Gene Q Thermocycler and Inovia Technologies GenX series). Based on 30 patient samples, the positive/negative ratio (P/N) was 30/0 as Biospeedy and Covirion (positivity 100%), 28/2 as Qiagen kit (positivity 93.3%) for the samples studied on the Inovia device while the same samples on the Rotor-Gene device were 30/0 as Biospeedy and Covirion (positivity 100%), 29/1 as Qiagen kit at the first day (96.7%). On the fifth day, the samples were studied in the Inovia device and the respective results were obtained: 27/3 as Biospeedy (positivity 90%), 16/14 as Qiagen (positivity 53.3%), 28/2 as Covirion kit (positivity 93.3%). When these samples were studied in the Rotor-Gene device, it was 29/1 in Biospeedy and Covirion (positivity 96.7%), 19/11 in the Qiagen kit (positivity 63.3%). When these samples were compared with the LAMP method it was found to be 19/11 (positivity 63.3%) on the first day and 18/12 (positivity 60%) on the fifth day. SARS-CoV-2 test studies will contribute to a proactive approach to the development of rapid diagnosis systems. The LAMP approach presents promising results to monitor exposed individuals and also improves screening efforts in potential ports of entry.Publication Restricted Comparison of Tolerance Related Proteomic Profiles of Two Drought Tolerant Tomato Mutants Improved by Gamma Radiation(Elsevier B.V., 2021) ÇELİK, ÖZGE; AYAN, ALP; MERİÇ, SİNAN; ATAK, ÇİMENLycopersicon esculentum L., also known as tomato, is an important industrial plant due to its products which worth billions of dollars annually, besides its nutritional value and health benefits. In this study, we investigated the two-dimensional protein expression profiles in drought tolerant mutant plants derived from industrial 5MX12956 tomato variety by Cs-137 gamma radiation source induced mutations. Drought tolerance of mutants were evaluated and confirmed by in vivo and in vitro methods. Eleven drought responsive protein spots were identified by two-dimensional electrophoresis and MALDI-TOF-MS. Identified proteins which presented differential expression under drought conditions were clustered under six distinct groups based on their cellular functions. These clusters are ATP and carbohydrate metabolism, mRNA processing and protein phosphorylation, oxidation reduction and stress response, signaling and supporting cytoskeleton. Our results contributed proteomic data to drought tolerance of our tomato mutants which were originated from drought susceptible 5MX12956 variety. They may also facilitate basis for future investigations into the genetic and physiological aspects of this tolerance. © 2021 Elsevier B.V.Publication Restricted Conformational Analysis of Milk Derived Tripeptides, IPP, VPP and LPP, and Investigation of Their Anti-COVID-19 Potentials by Molecular Docking and Molecular Dynamics Studies(Taylor & Francis Ltd., 2024) Çelik, Sefa; AKYÜZ, SEVİM; Agaeva, Gulshen; E. Özel, Ayşen; Qocayev, Niftali M.; Agaeva, UlkerMilk derived tripeptides IPP(Ile-Pro-Pro), VPP(Val-Pro-Pro) and LPP(Leu-Pro-Pro) have inhibitory effects on angiotensin converting enzyme, which plays a fundamental role in blood pressure systems. To discover the potentiality of the tripeptides as SARS-CoV-2 inhibitors, molecular docking analyses of IPP, VPP and LPP tripeptides with variety of SARS-CoV-2 enzymes, namely with Main protease, papain-like protease and Spike glycoprotein, were performed. Molecular dynamics simulations were performed to validate the stability of the IPP, LPP and VPP tripeptides docked into SARS-CoV-2 main protease within 50 ns time scale and ligand-receptor interactions were evaluated. Molecular docking and molecular dynamics studies showed that these food-derived tripeptides may be effective against COVID-19.Publication Restricted Conformational Analysis, Spectroscopy and Photochemistry of Matrix-Isolated 1H- and 2H- Tautomeric Forms of Ethyl Tetrazole-5-Carboxylate(Elsevier Science, 2021) ILDIZ, GÜLCE ÖĞRÜÇ; Fausto, RuiThe preferred conformations, infrared spectra and photochemistry of matrix-isolated 1H and 2H tautomers of ethyl tetrazole-5-carboxylate (ET5C) were investigated. Experimentally, isolated monomeric forms of the two tautomers were trapped in cryogenic argon matrices (15 K), and studied by infrared spectroscopy. Identification of the conformational species trapped in the matrices was undertaken by combining the experimental spectro-scopic data with results of quantum chemical calculations performed at the DFT(B3LYP)/6-311++G(d,p) level of theory. For each tautomer, two conformers were observed in the matrices, all forms exhibiting the ester group in the anti configuration (C-O-C-C dihedral equal to 180 degrees). In turn, the conformers having a gauche ester group that are predicted by the calculations to be significantly populated in the gas phase equilibrium (room temperature), were found to convert into the anti forms during matrix deposition (conformational cooling). Very interestingly, and contrarily to what is in general found for tetrazoles, the 1H tautomer is the most stable tautomer of ET5C, and strongly predominates in the studied matrices. Narrowband UV irradiation (lambda = 250 nm) was found to lead to tetrazole fragmentation, with release of molecular nitrogen and production of four isomeric photoproducts (diazirine, cyanamide, carbodiimide and nitrile imine), all of them being successfully identified through comparison of the experimental spectroscopic spectra of the irradiated matrices with the DFT(B3LYP)/6-311++G(d, p) predicted infrared spectra of these species. This study also stresses the structural relevance of the N-H//O = C intramolecular interaction between the ring hydrogen atom and the carbonyl group of the substituent in the 1H tautomer of ET5C.Publication Restricted Covid-19 Disease Detection with Improved Deep Learning Algorithms on X-Ray Data(Institute of Electrical and Electronics Engineers Inc., 2022) ÇİÇEKLİ, NAHİDE ZEYNEP; BAYDOĞMUŞ, GÖZDE KARATAŞThe COVID-19 pandemic has brought human life to a startling halt around the world from the moment it emerged and took thousands of lives. The health system has come to the point of collapse, many people in the world have died from being infected, and many people who have survived the disease have had permanent lung damage with the spread of COVID-19 in 212 countries and regions. In this study, an answer is sought to diagnose the disease-causing virus through Artificial Intelligence Algorithms. The aim of the study is to accelerate the diagnosis and treatment process of COVID-19 disease. Enhancements were made using Deep Learning methods, including CNN, VGG16, DenseNet121, and ResNet50. For this study, the disease was detected by using X-Ray images of patients with and without COVID-19 disease, and then it was evaluated how to increase the accuracy rate with the limited available data. To increase the accuracy rate, the results of data augmentation on the image data were examined and the time complexity of the algorithms with different layers was evaluated. As a result of the study, it was seen that data augmentation increased the performance rate in all algorithms and the ResNet50 algorithm was more successful than other algorithms. © 2022 IEEE.Publication Restricted The Effect of Loss and Optimization Functions on Bitcoin Rate Prediction in LSTM(Institute of Electrical and Electronics Engineers Inc., 2022) KIRCI, BERKE KAAN; BAYDOĞMUŞ, GÖZDE KARATAŞIn recent years, Bitcoin cryptocurrency has become a growing trend in the world. For this reason, researchers from many fields are examining various artificial intelligence models to predict Bitcoin rates. In particular, Deep Learning algorithms have been shown to outperform traditional models in predicting cryptocurrency rates. However, very few studies have examined the effect of parameters used in deep learning algorithms on the algorithm. Optimization and loss functions are very important, which affect the algorithm's ability to make a successful prediction. In this study, Long-Short Term Memory, a deep learning algorithm, is used to predict daily Bitcoin prices and the effect of optimization/loss functions on the accuracy rate is evaluated. Experimental results showed that the Long-Short Term Memory model made the best predictions as a result of working with the Adam optimization function and the Mean Square Error loss function. © 2022 IEEE.Publication Restricted The Effects of Conformation and Intermolecular Hydrogen Bonding on the Structure and IR Spectra of Flutamide; A Study Based on the Matrix Isolation Technique, Ab Initio and DFT Calculations(Pergamon-Elsevier Science Ltd., 2023) Arman, C.; Balcı, K.; Akkaya, Y.; AKYÜZ, SEVİM; Reaves-Mckee, T.; Frankamp, AH; Coates, JT; Collier, WB; Ritzhaupt, G.; Klehm, CE; Desman, P.In this study, stable conformers of flutamide referred to as an anticancer drug were searched through a relaxed potential energy surface scan carried out at the B3LYP/6-31G(d) level of theory. This was followed by geometry optimization and thermochemistry calculations performed with the HF-SCF, MP2, B3LYP methods and the 6-31G (d), 6-311++G(d,p), aug-cc-pvTZ basis sets for each of the determined minimum energy conformers. The results revealed that flutamide has at least five stable conformers and two of them provide the major contribution to the observed matrix isolation infrared (IR) spectra of the molecule. The effects of conformational variety and intermolecular hydrogen bonding interactions on the observed IR spectra of flutamide were interpreted in the light of the vibrational spectral data obtained for the most stable monomer and dimer forms of the molecule at the same levels of theory. Pulay's "Scaled Quantum Mechanical-Force Field (SQM-FF)" method was used in the refinement of the calculated harmonic wavenumbers, IR intensities and potential energy distributions. This scaling method which proved its superiority to both anharmonic frequency calculations and other scaling methods helped us to correctly interpret the remarkable differences between the matrix IR spectra of flutamide in argon and the condensed phase IR spectra of the molecule in solvents such as KBr, H2O, D2O, ethanol and methanol.Publication Restricted Effects of Enol-Imine/Keto-Amine Tautomerism and Conformational Changes on the Electronic Spectra of a Novel 1,2,4-Triazole Ortho-Hydroxyaryl Schiff Base in Different Solvents(Elsevier, 2023) Sıdır, İsa; Sıdır, Yadigar Gülseven; Berber, Halil; FAUSTO, RUIIn this study, a novel o-hydroxyaryl Schiff base bearing the 1,2,4-triazole heterocyclic core, (E)-2-(((4H-1,2,4-triazol-4-yl)imino)methyl)-6-methoxyphenol, was synthesized and structurally characterized by NMR (1H-and 13C-) and IR spectroscopies as well as by Density Functional Theory (DFT) electronic structure calculations. The compound was then investigated by UV-Vis absorbance and fluorescence emission spectroscopies in different solvents. The wavelength shifts observed in the band corresponding to the lowest energy transition in the absorbance spectra upon changing the solvent, as well as in the emission bands observed in the fluorescence spectra (upon excitation at 310 nm) were explained considering the effects of solvent-induced conformational changes and photoinduced enol-imine/keto-amine tautomerism. The interpretation of the experimental results was supported by structural data calculated for the different isomeric forms of the compound and of their electronic spectra in the gas phase and in solvents of different polarity. Solvent effects were also evaluated at the light of the Kamlet-Taft and Catal & PRIME;an solvatochromic models.Publication Restricted Epibrassinolide Prevents Tau Hyperphosphorylation via GSK3 Beta Inhibition in Vitro and Improves Caenorhabditis Elegans Lifespan and Motor Deficits in Combination With Roscovitine(Springer Wien, 2021) Gürkan, Ajda Çoker; OKUMUŞ, OSMAN ORÇUN; YENİGÜN, TUĞBA; ÖZBEY, UTKU; KARA, MELİSSA; Ünsal, Narcin Palavan; ARISAN, ELİF DAMLA; YERLİKAYA, PINAR OBAKANGlycogen synthase kinase 3 beta (GSK3 beta) is considered an important element of glycogen metabolism; however, it has many other regulatory roles. Changes in the GSK3 beta signaling mechanism have been associated with various disorders, such as Alzheimer's disease (AD), type II diabetes, and cancer. Although the effects of GSK3 beta inhibitors on reducing the pathological effects of AD have been described, an effective inhibitor has not yet been developed. Epibrassinolide (EBR), a brassinosteroid (BR), is structurally similar to mammalian steroid hormones. Our studies have shown that EBR has an inhibitory effect on GSK3 beta in different cell lines. Roscovitine (ROSC), a cyclin-dependent kinase (CDK) inhibitor, has also been identified as a potential GSK3 inhibitor. Within the scope of this study, we propose that EBR and/or ROSC might have mechanistic action in AD models. To test this hypothesis, we used in vitro models and Caenorhabditis elegans (C. elegans) AD strains. Finally, EBR treatment successfully protected cells from apoptosis and increased the inhibitory phosphorylation of GSK3 beta. In addition, EBR and/or ROSC treatment had a positive effect on the survival rates of C. elegans strains. More interestingly, the paralysis phenotype of the C. elegans AD model due to A beta 42 toxicity was prevented by EBR and/or ROSC. Our findings suggest that EBR and ROSC administration have neuroprotective effects on both in vitro and C. elegans models via inhibitory GSK3 beta phosphorylation at Ser9.Publication Restricted Evaluation of the Spectrum of Proteolytic Activity of Micromycetes of the Genus Aspergillus in Relation to Proteins of the Hemostasis System(Pleiades Publishing, 2022) Osmolovskiy, A.A.; ŞAŞ, B.; Aleksandrova, A.V.; Baranova, N.A.; Kreyer V.G.Abstract: The activity of extracellular proteinases in seven strains of different species of micromycetes of the genus Aspergillus in relation to proteins of the hemostasis system was studied. Comparison of the values of enzymatic indices during the growth of strains on agar media with casein and fibrin, followed by their submerged fermentation fermentation and analysis of amidolytic activity with chromogenic peptide substrates of proteinases of the hemostasis system, made it possible to select the A. candidus A4 and A. crustosus A29 strains as promising producers of fibrinolytic proteinases. The proteinases formed by both strains were able to cleave the chromogenic peptide substrates of thrombin, plasmin, factor X, protein C, and urokinase, exhibiting high plasmin-like and thrombin-like activity and not having an activating effect on the proenzymes of the hemostasis system. © 2022, Allerton Press, Inc.Publication Restricted Faux-Pas Recognition Test: A Turkish Adaptation Study and a Proposal of a Standardized Short Version(Routledge Journals, 2021) ŞANDOR, SERRA; İşcen, PınarFaux Pas Recognition Test (FPRT) is one of the most commonly used tools to assess the theory of mind (ToM) and a valid and reliable screening of this social cognitive function in both clinical and research settings is essential. We aimed to evaluate the psychometric properties of the FPRT on a healthy Turkish sample and to develop a shorter form with adequate psychometric properties to provide an easier application for the tester by shortening the test's duration of administration. Four hundred sixteen healthy individuals completed the Turkish version of the FPRT. Addenbrooke's Cognitive Evaluation-Revised form (ACE-R) was given to the participants who were over 60 years of age in order to eliminate the adverse effects of a potential cognitive decline on FPRT performance. Effects of psychological symptoms on FPRT performance were controlled with Beck Depression Inventory (BDI) and Beck Anxiety Inventory (BAI). Both the original and short versions of the test showed good psychometric properties: for the original version internal consistency reliability was 0.94 for faux-pas (FP) stories and 0.92 for control stories; for the short version it was 0.92 for FP stories and was 0.93 for control stories. For the original version of the FPRT; inter-rater reliability was 0.88 for FP stories and was 0.96 for control stories. Split-half reliability was 0.78 for FP stories and was 0.85 for control stories. Gender and age comparisons were carried out.
